Making that change doesn't affect this. I didn't precisely explain what is
happening..
I can have two windows open - files that contain a few differences I want
to find for example
Do "Compare Front Two Documents" on them, and I now have a total of 5
windows open - the compare file results window, plus two instances of each
of the original 2 files - the Compare Two Front Documents action opens up
new instances of each of the windows.
It didn't used to do this, but I'm thinking it's got to be something to do
with Lion's Autosaving/Versioning feature?.
