Try File > Preferences > Application >  Open documents into the front window when possible 

I think that will do it.

This is the intended operation of the software; when you do a
Compare, an additional window on the document will open, so that
you can do the comparison without disturbing your original
windows. When you close the Differences results windows, the
extras will go away. (Note that they are *not* copies of the
document; but simply additional views on the *same* document; so
that edits will be reflected in all of the windows.) In essence,
this is the same as doing "Open in Additional Window" on the
View menu.

Thank you Rich for this explanation. I can see now what has been happening - I often close one or other of the compared windows, but not always the Differences window, so that's how I was ending up seeing that there were multiples - I'd close one and then find another, but not always. The explanation that closing the Differences window would tidy this all up helps a lot!!
