aflp-surv input file: batch job failure

I'm sure this has been discussed before, but I don't seem to be able
to run a batch job when I use the input file generated by AFLP-SURV.
The batch jobs work fine when I use the input file from Microsat
Analyzer.

If anyone knows how to make the AFLP-SURV input file work for
Structure batch jobs, I'd appreciate the info. (Is this an MS-DOS/Unix
thing?)
