In the local university library, the word "Japan" seems to be frowned
upon. For example, the Japanese history books are labelled as "History of
Nippon". Books on Japanese language are books on "Nipponese".

Is this more common than I had thought, or is it just a peculiarity of
this particular place?

Never heard of it. Bizarre. "Nippon" is not an English word,
so "History of Nippon" is a mixed-language sentence. Is the
librarian some sort of nationalistic zealot, or just plain
ignorant?

Everything in that library is "Nippon": "Nipponese art", "Nipponese
mathematics" etc. I think the first one I noticed was "Nipponese
mathematics". These are on the labels which are on the ends of each
bookshelf. I don't know whether it extends to anything else.

There are very many librarians in that institution. I have absolutely
no idea about why they chose Nippon rather than Japan, but next time I
visit I will take a camera along and post some photos.

Next time you visit there, it's better just ask them why, isn't it?

Yes, this is in Japan.

They are pretty busy. I'm not sure I'd feel that comfortable going up
to the desk and asking them about it. Anyway, the people working at
the checkout/enquiry desk might not know, since they may not be the
people responsible for labelling the shelf-ends in English. I suppose
I could ask someone about it but I don't know anyone there.

I found some more information by Googling. There is a bulletin of the
"Japan Library Association" from 2012 which says they are changing
"Nippon" to "Japan":

 NDC10版から、「日本」の読みは「ニッポン」から「ニホン」に変更し、
 欧文表記について「Nippon」「Nipponese」は「Japan」「Japanese」に変更する。
