Best way to generate a bathymetric cross-section?

What's the best way to generate a set of bathymetric cross-sections?
That is, an x-y plot of depth versus (say) latitude, from a dataset like
NOAA-NGDC's seafloor topography from Smith and Sandwell.
Matlab? GMT?

Have you tried contacting Dave Sandwell? He and Smith are both from Scripps
in La Jolla, CA. You may want to try emailing them there for your question.
