It is defined as synonymous to प्रपत्ति which is a technical term in विशिष्टाद्वैतवेदान्त:

Literally it means who has come to refuge, taking refuge - शरणम+आगतिः - to seek refuge with the protector शरणम्.

शरणागति is from शरण and आगति. I think it is a द्वितीया तत्पुरुष समास

शरणं आगतिः इति शरणागतिः (Coming to the refuge is शरणागतिः).
