Mitochondrial Markers

Hello everyone,
I am running a QTL and I want to see if there are mitochondrial/
autosomal interactions. Do I need to code the mitochondrial markers
specially? If so how? I looked in the group and in the book but I
couldn't find anything.

It depends on the cross, but often mitochondria genotype would be confounded with cross direction and also Y chromosome. To investigate QTL x mitochondrial interactions, you'd include a covariate indicating cross and look for a QTL x covariate interaction.
