Someone else in here thought this may have been
meant as symbolism, but I doubt it considering that
at the time Yellow Sub was being made (1967-1968)
Apple was in its fledgling state and had yet to become
the headache it would develop into around 1969.
So are the apple bonkers a coincidence? I can't see
TVC or King Features risking offending such a huge
client as The Beatles by using the Fabs corporate
trademark as a weapon wielded by the villains of the film.

Very good. I'd have never thought of the Magritte/surrealism angle.
Actually, the Apple logo was influenced by a Magritte painting which
Paul owned.
Yeah, that is kind of silly, but I'm game! Silly is good. And it's an
interesting question since production did start before the inception of
Apple Corp... right?
Art director Heinz Edelmann was borrowing from a lot from surrealism, and
the Apple Bonkers, along with a great many other elements of Yellow
Submarine, are total Magritte. I LOVE Magritte. He's probably my favorite
painter. Check out some of his paintings and then watch the movie again.
You'll be amazed at how many references there are. Given that, I would be
more inclined to believe that Edelmann came up with the Apple Bonkers on his
own.
Rene Magritte (1898-1967) used 'icons' in his paintings... recurring images
across a lot of his works. Green apples and floating guys with umbrellas in
black coats and bowler hats being two of his most famous. Go check out this
page for a few good examples:

Wasn't the logo taken from a paining Paul owned of an apple?

Yup.. but more like taken "after" the painting. They didn't use the Magritte
image. Good passages in Many Years From Now about it.

Please refrain from mentioning that book for the next few days.

There's a picture of Paul and Martha in the book where the painting <Au
Revoir> is hanging on the wall.
