If i was to play a Govern The Unaligned In a normal bleed action and
using a perfect clarity which says that it has to be played as the
action is announced and the methuselah Direct Intervention's the
Govern the Unaligned Does this mean that i have to discard and pay the
cost of the Perfect Clarity

No. It means that you haven't played PC.
PC cannot be played until after the GtU is played (which is after the
point at which DI can be played).

You play GtU.
It gets DI'ed.

or

You play GtU.
It doesn't get DI'ed.
You play PC as you announce the action.
