Could you use Chain of Command with Web Of Knives, if so what happens
to the Web of Knives after the card effect of Chain Of Command? Does
the Chain of Command send them back to the uncontroled region or to
the crypt?

gaining all of its counters.
Chain of Command has no effect on a Web of Knives Recruit in the
uncontrolled region.
