MiBe - First time getting 2 runes, Where to go next?

So I've cleared the Orcish Mines, Snake Pit, and Swamp with only a
handful of dangerous situations arising, mostly due to some really
awesome weapons gifted to me by Trog, but I'm not really sure what
sort of items I should be looking for from this point, or what branch
I should head into next. Also, I was wondering if it would it be a
good idea to train a few levels of Evocations so that they'll be more
reliable when I need them, since I can't use any magic unless I switch
gods.

the Crawl Wiki has a new and good dungeon overview that might be
helpful. I would suggest doing Hive next; it should be easy relative
to Snake. Then maybe do all but the last level of Vault. Elf has a
lot of draining, sticky flame, and puffs of flame/frost so can be
annoyingly expensive/deadly if you venture in unprepared.

Stats are fine. Unless you get a randart, which you want to wear,
with a decrease in Int, raise Str from now on.

Unless you want more bolt gifts from Trog, make sure to have at least
60 in your inventory. I don't know if it is 60 in one stack, or 60
total, though ...

Dump the deck of defence.

This seems very diluted. I would recommend avoiding this in the
future. Since you were a berserker, it would have been fine to stick
with axes, or to switch to long blades or maces. Anything but short
blades (or so I hear) ... but it is hard to argue with success!
So ...

Your crossbows must be quite deadly. But I wouldn't train this any
higher.

These are relatively harmless mutations but the real danger is in the
quantity. If you were to, just suppose, get teleportitis then a
potion of cure mutation would not necessarilly cure you. I see 5
mutations here so either you drank multiple potions of mutation or
else you suffered a polymorph attack. For the first case I would not
recommend doing so unless you really want to do so, and in the second
case, be careful, sometimes it is worth it to summon an ally to deal
with mutating attackers. A mutating attacker can mutate you over the
heads of its allies, but its attack will hit your allies if they are
in the way.

I'd go Elven Halls without last level or straight to Vaults.

Agreed. Go to Vaults, go as deep as you feel comfortable. Then do
Elven Halls BUT NOT LAST LEVEL. Before you do it, make sure see
invisible and resist magic stays high. That's a good sword, but
realize that when you unwield it you get vulnerable to elves. So your
crossbow may not save you--it may kill you.

Thanks for the advice, everyone. I got the rune out of the Vault, and
cleared Elf 1-6, but didn't find anything particulary noteworthy in
either branch. I did poke my head in the bottom there, but got the
hell out shortly after running into some of the nastier residents. I
still didn't find an Amulet of Resist Mutation, though, and a scroll
of Acquirement I had gave me the worst uncursed artifact ring I've
ever seen (AC+1, Int-6). At some point, I got the Loses Temper in
Combat mutation, which is very bothersome during long fights. I'll
probably go clear out the Hive next so I'll have lots of food to deal
with the random berserking hunger. Then I guess all I can do is hope
to find some of the things I need on the way down to Zot.

Peek into the Crypt as well (its ok place if you have food) but avoid
Tomb.
