How do you keep track of positions during aerial combat? I'm thinking of
adding the Tactical Combat rules to my campaign but that is limited to two
dimensions.

The tactical combat rules aren't limited to two dimensions. The main
difference between being airborn and being a landlubber is that
airborn things tend to have Air Move instead of Ground Move but the
Move points are spent in basically the same manner. The way in which
you may use Air Move points does depend on the specific type of Flight
you are using (see the Flight Advantage, p. B56).

The following rules are handy to keep in mind (probably not an
exhaustive list):
Move in Other Environments, p. B18
Enhanced Move, p. B52
Flight, p. B56
Flying Combat, p. B398
Combat at Different Levels, p. B402

As for keeping track of position, I'd try to put everyone on a normal
hexmap and just mark them with their altitudes. Alternatively, let it
be a more free-flowing thing where you let quick-contests of Flight
skill (or whatever) determine if combatants are in beneficial
positions or not at any given time. The latter is probably more
appropriate if you want a dogfighting feel to the affair. The basic
space combat system in GURPS Spaceships is perhaps a good source of
inspiration for this sort of combat resolution.

depends on height. sometimes we use dice stacks and place the miniatures
on them.
