Why waste a perfectly good murder on the admiral when it can be pinned
on the captain instead?

You're overlooking the tidbit about them never publicly admitting this meet 
ever took place.  They'll have to use some other cover for her death.  The 
administration would never want this whole botched event being admitted to.
