I think that is probably the right formula for an established tank. This tank still in its cycle process and frequent water changes are a BIG part of keeping the ammonia levels at bay. I would normally change about 20% every other week in an established tank, but this tank isn't quite ready yet.
Since doing a 50% water change after the Algae Eater died, the ammonia levels have dropped to an acceptable level while the tank completes its cycle. I have cut back the water changes to around 20% every other day for now.

Why do you change water every other day, also almost a half a tank is too much? It can stress out fish. 1/4 tank in a month is fine or every two weeks, if you have live plants.
High ammonia, means you're over feeding the fish or too many fish is in the tank.
High ammonia is deadly to any fish. Ammonia converts to nitrates and Nitrites later, that can kill other fish, very quick. Guppies die at over 40ppm of Nitrites.

You can use your existing tank, do a 1/4 tank water change before using the medication, than take out the carbon filter for the days you treating the fish. It don't bother the healthy ones.
I buy the meds at Pets Mart or other fish stores, $3-$4, it works. It comes in the capsule. Cotton mouth disease or fin root is common with fish, easy to treat with medication, even if it's in advanced stage.
