Tem alguma diferença colocar um helper no Application_controller.rb e
colocar no application_helper.rb ?

qual seria o lugar correto de colocar?

Helpers vão no application_helper.
Helpers retornam HTML.

Métodos para controller não retornam HTML. Retornam objeto(s).

Métodos em ruby são na forma: nome_metodo_etc
O nome deve refletir o que o método faz. Exemplo:

def did_login?
  redirect_to :controller => :login unless session[:logged] == true
end

acabei colocando um metodo no model mesmo, era relativo ao um deles.
