new control points

I am slowly getting the hang of PTGui and as I do more questions. At
this point I can see a few good panos relative to the confusion.
Todays question has to do with having a small area of a pano that is
out of alignment when the majority of two frames align. I shot an
interior of a church and if I follow the seam of two frames all is
proper until I get towards the top third of the frame, excluding
zenith. In the top third in an obvious contrast area, ie wood trip
work, is out of alignment. There were a lot of control point generated
by the program but none on the molding. I added control points along
the molding and then optimized. Got a good report but nothing changed
with the misalignment. I have been lucky with this in that past in
that I have come to depend on the mask tool to mask out such mishaps
but on this one I did not have the extra needed to mask out the
problem.
Here are my questions and any feedback is appreciated

Is there a time when you need to reestablish control points and how do
you go about if needed?

If the two frames are aligned for 75% of the seam how can I get the
other 25% to align.

Is it a camera alignment issue? I use a tripod and level each shot
after rotation. I shot every 60 degrees so I have overlap for these
mishaps. I think I have the nodal point correct. Spent a hour with new
camera and feel comfortable it is as close as I can get unless I am
making a gross mistake.

Not normally.

If the camera is being rotated about a fixed no parallax point (NPP)
and you are optimizing correctly, the images should align ok.
However, you were not rotating about a fixed NPP as you adjusted the
levelling between shots.

Probably.

You must not level each shot, as levelling changes the entrance pupil
position (the NPP). Level the panorama head at the start (I assume
you have the camera mounted on a panorama head), and then leave the
levelling alone.
