Stitching Issues using full frame camera

For the past three years have enjoyed stitching using PT Gui and a little in Photoshop.
My camera's  in those years have been a Nikon D200 and D300S a DX format.
A few weeks ago I purchased a Nikon D700 which we all know is a full frame. .
Since using the newer camera there has been a significant change in the process. After loading  the
images I can see a narrow black strip  [vertically] on the left edge of each one of the images.  It's probably
10% of each image.   And then when you attempt to align the images with the black line nothing goes right

I'm hoping someone has a suggestion

Have you checked the cropping ?  You might be using a previous template perhaps in which the cropping is different ?

How do these images look in any other viewer?
