to plotkit
I'm very interested in using plotkit. The problem is I use Prototype
in my site. Is there a version that is compatible? Would it take
much work to make it compatible?
Also, I see a version has not been released since 2006. Will there be
an update soon?

I have used PlotKit 0.9.1 with Prototype, YUI and other libraries with no problem at all.
Even some user's plugins (such as the Legend.js plug-in) are compatible with Prototype.

I didn't test any of them; but they seem good, if not better than PlotKit :-)

ah, and there is also Flotr, which is Flot for Prototype, by the same guy as Plotr : http://solutoire.com/flotr/ He deprecates Plotr in favor to Flotr.
