Is there a way to specify a rotation for the encoded video?
I'm trying to encoded videos uploaded from an iPhone, and often users
will record a video as 480 x 320 landscape orientation, but the actual
bits are 320 x 480 portrait.
I know this is possible with command line arguments to MEncoder, but I
haven't found a way to do this with ffmpeg yet. Any suggestions?

From what I can see it's not possible to do this with ffmpeg. I would suggest doing it first with mencoder, RVideo has support for it.
