Can mupen64plus be configured to use the trackpad?

As in laptop mouse trackpad? Yes, just use the normal mouse configurations.

My only problem is how is it done on a Mac? There is no GUI, and I
barely even know how to use Terminal.

A GUI is not part of the base distribution, but there are still GUIs [1]
available. The most promising one is wxMupen64Plus [2].
