Version 1.99.4 is over 2 years old now, so I would recommend upgrading to
1.99.5 at least.

If there is a valid configuration section in the mupen64plus.cfg file, this
will be used instead of reading the InputAutoCfg.ini. You can edit your
mupen64plus.cfg file to remove the input section(s), and they will be
re-auto-configed when you run it again. Or you can make your controller
setting modifications directly in your .cfg file instead of changing it for
all users in the .ini file.
