Sounds like you never set it up in the mupen64plus.cfg file. Controllers need to be mapped by hand.

It seems that it is not not detected although the SDLJoyTest-Tool can see it and it works with other SDL-based Applications.

To be clear, i don't get any error messages concerning the input configuration. Output looks like this:

Input: N64 Controller #1: Using keyboard/mouse
Input: 1 controller(s) found, 1 plugged in and usable in the emulator
Input: Mupen64Plus SDL Input Plugin version 1.99.4 initialized.

Hope someone can give me a hint on where to start looking...
