Using 3.5.4 w/Linux. It seems that the default ability to remove
cookies at shutdown and some other related features have been turned
off. While I'm sure there's a way to go into about:config to change
this -- I am in a state a bewilderment why these defaults were turned
off!?! What is the TRUE reason?
As of now I won't use FF anymore. It make no sense to decrease
functionality for the USER, This is a noticeable trend. Therefore I
question integrity of the software since mysteries exist.

They don't look they have been turned off here (openSUSE 11.2 and FF3.5.4)

Have you actually confirmed this with other users of your distro?
In order to see the setting, you need to set "Firefox will:" to "Use
custom settings for history".
1. Go to Edit-->Preferences.
2. Select the Privacy panel.
3. Set "Firefox will:" to "Use custom settings for history". A bunch of
additional settings will appear.
4. Check mark "Clear history when Firefox closes".
5. Beside "Clear history when Firefox closes", click on [Settings...].
6. In the Settings window, uncheck everything except Cookies.
