Anyone else encountered this? I'm on Linux (Gentoo Linux AMD64.)
You're using the mozilla-firefox-bin-3.5_beta4 and
mozilla-thunderbird-bin-3.0_beta2 in the portage tree? If so, I'll try
out the Thunderbird one on Gentoo x86 and see if I get the same problem.

No. Those are horrible (they look even worse than Windows 95
applications). I've build from source as 64-bit applications using the
ebuilds in the "mozilla" overlay.
This is a screenshot of the problem: http://i44.tinypic.com/2i70jer.png
I've recently installed OpenSUSE 11.2(Milestone-2) which includes FF3.5b4.
The preferences dialogue is OK.

OK, the problem was the Gtk theme (QtCurve). It seems it's not
compatible with FF 3.5 and TB 3 because it tries to apply some tweaks
using *.css and *.xml files. I did "rm -r
/usr/share/themes/QtCurve/mozilla" and now it works, though the buttons
are now reversed ("Cancel / OK" instead of "OK / Cancel" which would be
the correct order.)
