I noticed my calendar check boxes missing in the calendar tab after the
update to Thunderbird Daily on 08-03-2013 with the new grain background
for the Folder pane.

Still the same after yesterday's updates to Thunderbird and Lightning.

Can't restart with add-ons disabled since Lightning is the only extension.

Is there any relation?

Probably caused by https://bugzilla.mozilla.org/show_bug.cgi?id=840913

Thanks for the information. Looks like the first extension I am using
that removing nsISupportsArray has been implemented that caused a problem.

Hmm Matt, any idea why this might be happening? I don't recall any
missing images in the later nightlies. Maybe platform specific?

It is caused by the broken tree view. It is working again in a current
build that contains the fix for Bug 840913.

Solved for me with today's Lightning 2.4a1 update.
