We noticed that when query takes long to execute mongo logs this:

Wed May  9 16:29:39 [conn173902] query surveybuilder.surveyResponse ntoreturn:1000 ntoskip:34000 nscanned:1691092 nreturned:781 reslen:4196623 38158ms

But we don't see the actual query.  Is there something we need to change to have the log include the query it's self ?

What version of mongod are you running?  This was broken in 2.0.2, should
be fixed in 2.0.4.  See https://jira.mongodb.org/browse/SERVER-4729 .
