I used to have the same problem.
Simply put, I had a Leopard Server running 24/7. In Mail e-mails were
sorted into different folders in on my IMAP account.
When I opened Mail on my MacBook it sorted e-mails in the Inbox too -
and when the server's e-mail sort hadn't finished I got doublets.
