We have created several groups in WSUS 3.0 and have moved the PC's and
Servers accordingly like for example DESKTOPS, SERVERS, TEST MACHINES etc.. I
have defined this in the WSUS Group Policy under Target Computers and I link
the policy to the correct OU, but still it looks that the desktops are not
receiving the patches.
Can I check something else, that would fix this issue. I even rolled it back
to WSUS 2.0 but still does not work. So, I upgraded it back to WSUS 3.0. Any
assistance with this will be helpful.

I would start with verifying that your policies are being properly applied.
1. Inspect the WindowsUpdate.log at the "Service Startup" section to verify
the configuration is correct, and/or
2. Run RSOP or GPRESULT to inspect the policies, and/or
3. Run the Client DIagnostic Tool and verify the WUA can communicate with
the WSUS Server.
