In which locations and how many wuauclt.exes are present ?
When you locate them all, right click on them, choose Properties.
Which file version is the most recent wuauclt.exe ?
Please post the Version.

Note that wuauclt.exe is not itself a service, although it is launched by the
Automatic Updates (or Windows Updates on Vista/W7) service under certain
circumstances. It can be launched in other ways too.
So, to clarify: when wuauclt.exe started unexpectedly, had the WU/AU service
also started?
Did disabling the AU/WU service actually stop wuauclt.exe from running?
Did you try looking in WindowsUpdate.log for clues?
