When I insert an object with Word 97 & many other apps, the target app's
window becomes part of the original app's window (the toolbars and menus
get replaced).

Is there a way to turn off this advanced feature and have the target app
launching in a seperate window. I find it very hard to work in a combined
window.

Right-click the object. Instead of choosing Edit, choose Open. This will
temporarily disable the embedded object in the application, and open it
with the default application.
