Group description: Use this group to give people contribute permissions to
the SharePoint site: <name of site with link>
The problem is that the link that is rendered is relative, not absolute. It
contains a value similar to /sites/MyNewSite rather than
https://server.com/sites/MyNewSite
Further down in the email there are links that are absolute.
Is this something we can influence?
Is this a SharePoint bug?
As for the welcome email of sharepoint site(assume you're using wss 3.0),
based on my test, it should contain the absolute server url like below:

Then there seems to be some other reason for the link being relative. Below
is the content of a welcome email from our system. Some of the links are
absolute, but one is relative. It's hidden under the text 'Global
Collaboration' that is a hyperlink in the received email.
