All of my 401k contributions show up as pretax transfers out of my paycheck
(as they should); however, they are being included in my taxable income. I
notice that Quicken has a category _401Contrib, but if I change the transfer
category, then the deposit into my 401k account disappears. Has anyone else
come across this and figured out what to do to resolve?

From what I read, Q2010 R3 (due out soon, don't remember exact date)
will have an updated converter that handles paychecks better.
I don't know if Q2010 R3 will go back and fix already-imported paychecks
for users like us that have already converted or not.
As I was facing imminent Money expiration on October 22nd, I already
solved this problem for myself by getting out my paper paystubs for the
current tax year, deleting all the imported paychecks for the current
tax year, setting up a Paycheck form in Quicken, and re-entering those
paychecks.
