Occasionally when I download my bank statement and edit
all of the transactions to match my scheduled bills &
deposits, some are not recognized. Most of the time when
there is a transaction that is a scheduled bill/deposit,
it will prompt me to verify if it is one of the scheduled
items. However, sometimes it doesn't prompt me and an
overdue bill will sit as unpaid accumulating days past due.

Is there a way to get scheduled bill to recognize the
appropriate transaction without using the skip this
occurrence function? Or does it not hurt anything to just
use the skip this occurrence function? Thanks in advance
for your help.

Enter the bills into the register when you pay them so Money can match them
when they download.

The only way to do this is to combine them into one transaction. If you
really mean "writing one check," Money will never know if you enter three
bills, put the check number on one of them and write it for the total of all
three. This strategy will, however, confuse balancing--especially if you do
the downloaded transaction data thing.

If they're all to the same vendor, just 'Skip' all but one. When you pay the
single remaining instance, use Split to categorize them appropriately. This
method will keep your projected and actual expenses accurate.

I assume they're not amortized loans. You can't combine those. The only way
to record separate scheduled amortized loans directly in the account you're
paying it with is as separate transactions. The alternative is to create a
'dummy' bank account and 'pay' those loans from there. The real check
written from your actual checking account should be recorded as a transfer
to that account. The result in that account is a net balance of $0.
