Hmm, I had to check Pivotal Tracker to see if there are integration points between the two apps. One could use the API of Pivotal Tracker  to extract information though. So if one would format the information into something Merlin imports, you can at least open this information in Merlin.

This is what Merlin can import:
  • MS Project (.mpx, .mpp, .xml)
  • OmniOutliner (.ooutline, .oo3)
  • OmniPlan (.omniplan)
  • NovaMind (.nmind)
  • MindManager (.mmap)
  • Merlin 1 (.merlin)
  • Merlin 2 (.xml)
  • Text files (.txt, .csv, .tsv)
  • OPML files (.opml)
I guess the txt or csv option seams possible.
If the API of Pivotal Tracker allows you to write back content into it, you could export Merlin projects as csv and feed it to the Pivotal Tracker by the API call. 

According to my knowledge, there are no tools doing what I've described above, sorry.

Is there any integration tool out there that allows me to sync data ('stories') between Merlin and Pivotal Tracker?

Merlin is great, but I can't see how it can readily be adapted to Agile Scrum workflow for shorter iterations.
