What's the difference between the settings in the root folder (i
assume it's for ABS) vs _PLA.zip and __PLA.zip?

don't use the sub folders (like _pla), i unchecked those before zipping...they should not be there.

Where should these settings files be placed in printrun? I see an
'sfact_profile' folder with the folders 'profiles' and 'alterations'.
Should these be placed in one of these?
