Argh! Why does using RepG to generate GCode cancel printing from an SD card???

So I'm an hour into a print that's going really well, and I figure
that since I'm printing from an SD card, I can just go ahead and start
generating the G-Code for the next part.
So I load the STL file, click the generate G-Code button, and *bang*
it stops the print.
Could we at least have a warning dialog? This would not happen if I
physically disconnected the USB cable.

That sounds like a variation of http://github.com/makerbot/ReplicatorG/issues/#issue/81 could you add you experience to that bugreport?
