I have been having an issue with my makerbot stopping during a print
but still extruding ABS in a big blob. It doesnt move on or anything.
I just stays there and extrudes. It seems to be at different points
during the build so I dont think that its a Gcode issue. Or is it?

This is most likely caused by interference. See:

Cheers,
Len.

hi runberde,
which firmwares are you using?
with the 2.0 (and i believe 1.8 for the extruder) i didn't have this
issue when building from my mac.
i switched over to the latest versions currently available, and
noticed i had those stops with blobs building directly from my mac.

i am using an S/STP cable all wires are out of motor range, so i'm
pretty sure it's not a noise issue.

When i build from the SD card i don't have the problem.
I'm assuming that the data send over the TTL cable just can cope with
the demand from the printer.
Hence why building from SD is a better way to work.
It free's up your computer, and in case of a computer crash you
wouldn't be left with a ruined build.
give SD printing a try and let us know if that fixed your problem.

Are you seeing a lot of "payload" errors in the output window? If so,
you might try turning off "Monitor temperature" in the replicatorg
options. Seems like there's a problem with the temperature monitor
interfering with the printing process.
