I used Lyx for Simply Lift.  It's very powerful. But it's also non-trivial
to learn and there are a lot of pieces parts and make files and such to
flexibly publish stuff.

If I were to start a book or documentation project again, I'd go with
Markdown and MultiMarkdown.  What parts of Markdown don't offer you the
tools/flexibility you're looking for?
