Duplicated files on setup.exe

OK, I've created a setup file, with everything inside of it,
prerequisites, .NET framework. But the size seemed to be very large.

I've made another release with other options not compressing
everything, and i found that there is a "Program files\Company\Product
\" folder with the application files. But additionaly to this, there
is an MSI file, and using "LessMSIerables" I confirmed that all the
files inside the folder are also inside the MSI file.

Don't know how did we end up with an install like this, how can I
fixed it.
