Subject: Using unimod files for modifications
Hi there,
  How do you go about using unimod files allow conversion of pepXML
files that contain modifications not contained in the IPP's default
list? You mention this as a feature but I'm not sure whether it does
this automatically or whether you have to manually provide it with a
file?

Have a look at c:\inetpub\ipp-bin\residue_modifications.cfg for details.  You can either put the modifications in that file
directly, or use that file to point to your modifications (as in a Mascot installation etc).
