Are your videos QuickTime Movies or just iTunes compatible?

Why do you want to add the video to iTunes manually, if iFlicks can do the job for you?
There is one way to do this. First you need to go to the iFlicks Preferences and select the iTunes tab. There you need to activate the "Keep compatible videos in current location" option. If you now add QuickTime Movies to iFlicks and select the "Flatten to QuickTime Movie" preset iFlicks will write the changes directly to the video file.
Another options is to add the videos to iTunes manually and use the iTunes script menu to let iFlicks update the metadata.
