On the Stitching tab in hugin's preferences under the nona section
there's an option to "Create cropped images by default". When this
option is selected and you create a new project and save it, hugin
writes a .pto with a p line that includes an r:CROP instruction, like so:
# hugin project file
#hugin_ptoversion 2
p f2 w3000 h1500 v360 E0 R0 n"TIFF_m c:LZW r:CROP"
m g1 i0 f0 m2 p0.00784314
Unsetting the option and then re-saving the project does NOT remove the
r:CROP instruction. (Similarly, if you create a new project when
"cropped images" is not selected, the p line doesn't include the r:CROP
instruction, and subsequently setting the option doesn't make any
difference. I'm currently running the 2011.0.0beta2 version of hugin,
but I don't think anything has changed recently in this regard.)
Is this the expected behavior? Is there no way to remove the r:CROP
instruction short of manually editing the .pto file? I ask because I
inadvertently created a new project a few days ago with "cropped images"
selected, and ended up getting some rather funky results out of enblend,
owing to the fact that I was feeding it images of different sizes. :-)

This is the intended behaviour, though suggestions for making it
more obvious are welcome.
Basically these Preferences settings only concern the creation of
new projects, you change settings for the current project in the
Stitcher tab. In this case Stitcher tab -> Remapper -> Options.
