Maybe you are getting out of memory. Well, I can't say what is happening, but can give some suggestions:
1. If it worked with separated rows you can save each PTO file separately and then join them with pto_merge or something like that. Then you can go to the "Image" tab and connect the rows by selecting two images at each time and make control points between them.
2. You can try to generate the *.key files for each image before asking hugin to aling. This will decrease the amount of memory needed by hugin at this step. You didn't tell us what is your operational system, but in anyone you can make a script to this. Just save the PTO file after loading all your images. Then run:
cpfind -k N yourFile.ptoWhere 'N' will be '0' initially and will increase until the number of images you have minus 1. Let's say you have 10 images, then you must run cpfind 10 times using N from 0 to 9.
3. Don't use automatic control point detection. Set the control points manually in the "Control Points" tab or detect them automatically step by step, selecting few images at each time in the "Images" tab and clicking in the "create control points" button.

I am trying to stitch together some multi-row panoramic shots I took. I get an error that says "warning 30 unconnected image groups found:"and it lists the photos I am trying to stitch.
I tried stitching the three rows separately and they all work. The problem comes up when I try to stitch two or more rows.
I used Microsoft Image Composite Editor and it stitched the images together without an error. I really want to use Hugin because it is much better program and I have more control to manipulate the image than with the Microsoft program. Is there a way you can help me?
