I've had a bunch of problems with using sharpie's for making PCB's.
Usually ferric chloride etches through thin layers of it =( Although
it does augment toner transfer methods.
Perhaps we can invent a little spray unicorn which dispenses lacquer
or some really consistent and thick material.

Aside from chemical etching, I think you're just left with CNC milling
PCB's, or scratching em out by hand.
But after spending probably 200+ hours and >$400 on trying to get
homebrew PCB fab right, I've given up =) Barebones PCB's at 4pcb.com,
or batch PCB are just so much more economical for my time and money.
The problem is always that I have a need to use super tiny SMD parts
which need tiny 7 mil traces and isolation. It never etches just
right. I've been using toner transfer methods. I would not suggest
this to anyone. It's a PITA! If you want to try it, skip toner
transfer, and go with a photo transfer (UV + Developer) method
instead. But you still will have the problem of under-etching your
tiny traces.
The larger your traces and isolation, the more success you can
possibly get with etching things yourself. Stick to big parts if you
want to do homebrew.
Also, etched copper will oxidize like crazy, so you'll still need to
tin plate or solder coat everything afterwards. I like to use
cool-amp (http://www.cool-amp.com/) to silver plate my traces so I
don't generate more toxic chemical waste than I need to.
