受信トレイの中で、件名が同じ場合一つのメールとされたようになります。
業務上同じ件名で送る事が多く、その件名のまま返信されると
数十件とまとめられてしまい、該当メールを探すのに困っています。
一まとめにならないように出来ませんか？

自分の場合、件名の前後に記号を追加して防いでいます。
これは相手の了解を得てからやらないと意味が無いので、根本的な解決策とは言えませんが、一応参考までに。

妙なスレッド化をしてしまったり、逆にスレッドにならなかったり…
しかも、これはユーザーが編集できない…

Gmailの１つの課題とも言えますね。

解決策にはなりませんが、メールソフトを使ってみてはどうでしょうか？
IMAPでメールソフトから見れば、すべてのメールが１件ずつ見られます。
他のソフトは知りませんが、当方の使用しているThunderbirdはスレッド化表示もできます。
出先でも使うのであれば、ThunderbirdPortableを利用するという手もあります。
