Hi All

I m new to Gaggle and would like to know more specific about gaggle. I
am just wondering if Gaggle have anything for reverse engineering Gene
Regulatory Network with Microarray Expression Data.

Hi Piyush,

Gaggle is used to derive regulatory networks, but it's not a
"push-button" process yet. Our lab published a predictive regulatory
network for the model organism Halobacterium salinarum in this paper:

A predictive model for transcriptional control of physiology in a free
living cell.
Cell. 2007 Dec 28; 131 (7): 1354-65.
Bonneau, et al.

We used software called cMonkey and Inferelator (both R programs),
described here: http://baliga.systemsbiology.net/

Applying similar methods to eukaryotes is a work in progress.

Hi Piyush,

I'd like to add that MeV, a Gaggle-d application has a Bayesian Network
prediction tool that uses Gaggle to communicate with Cytoscape for
visualization and a custom Cytoscape plugin for network refinement. MeV
is available at http://mev.tm4.org, and the description of the Cytoscape
plugin is avalable at http://www.tm4.org/BnPredict/ .
