I am using c#.net and we are using Fluent nhibernate.

It was fine until i was connecting to a single database. Now in the
same project i am suppose to use multiple database, how can this be
achived.

Configuration of the nhibernate is lies in web/app.config file. How to
specify multiple connection string over there and how to create
multiple session factories.

Did you mean using multiple database simultaneously or one at a time. I just tried the latter before (with multiple file-based databases such as microsoft sql /sqlce files ) and it worked.
If you mean the former, i think it will be tough, as essentially it needs to enable  NHibernate to organise the model across different databases i guess.
