How to see file directory?

How can I see the directory for all the files on a site?
I did this on accident at one point, but can't figure out how to do it
now. When I did it the first time, another box popped up inside the
browser, over the main firebug window on the right-hand side.

I'm not quite sure what you mean with "directory for all the files", but I guess you are talking about the Net panel.
If you're just talking of all script files or all CSS sources, please have a look at the Location Menu of the CSS panel or the Script panel. The button to open these menus can be found inside the panel toolbar.
