Is it possible to change the pixel aspect without re-encoding?

The PAR is just set in the metadata isn't it? So it should be easy to change without a re-encode?

There's something on the Wiki in the release notes for an older version, but it seems to relate to MPEG2 only, and there's no instructions.

You can change mpeg-2 aspect ratio with a bitstream filter:
-vbsf mpeg2setdar <aspect>

Any chance of it being implemented for other containers, or is it impossible? Otherwise does anyone know of good command line tools for this sort of thing?

Depends on the container, but this filters work on mpeg2 video essence,
not container.
