The rectangular cut out is for the trunk latch. The latch is covered by a plastic cover.

I know this thread is a few days old, but I opened the trunk on my 65 Commando F/S this AM. The tire (GY Blue Streak), carpet and tire cover board are original. The masonite / fiber board cover has the square cut out for the latch . The round cut out that the metal cup sits in, in the center and the curved cut outs over the tire as well. There are actually cut cuts on the bottom of the drop down separator too, for the tire, that I never noticed before.
